A friend of mine just bought a 2012 Santa fe. He is not really happy about the car stereo sound. He said he wanted it more clear and a little more bass. He wants to keep the OEM radio. Should I start with installing some good quality speakers?

Yes, you can just start with the speakers. Most suggest starting with the Source/Radio. Replace the Speakers, if not satisfied, amplify the speakers you replaced. Alpine makes a Universal Power Pack ,KTP-445U. Might also look into adding a Sub for the Low-End/Bass.

You should have no issues keeping the factory radio. Replace the speakers with a good quality set and if need be add an amp to them or better yet change the speakers, and a nice 5 channel and add a sub.
