Car is a 2013 Nissan 370Z Nismo Manual Trans with push to start.
Viper 5204V
Lock/Unlock is also factory arm/disarm in this car. I've got my lock/unlock wires hooked up and they work perfectly. I'm trying to utilize the factory window roll-up feature using the aftermarket Viper keyfob. If I just lengthen the lock pulse (via the menus), then windows trigger and start rolling up.....however the longest pulse I can do with the menus is 3.5 seconds. This only gets the windows about half way up. In addition, this menu adjustment seems to affect both lock AND unlock pulses. Meaning everytime I unlock the car, the windows auto roll-down as well. I just want them to roll up. Can't have them rolling down automatically every single time the customer unlocks the door. (Raining, etc)

You are adjusting the wrong setting. You don't mess with door lock pulse - you need to keep it at 0.8 seconds.
The feature you want to enable is "comfort Closure" assuming your alarm has that feature.
Another alternative would be to use AUX channels for up and down - then the customer can have control over when they go up and down.
