Programming a transmitter

What could cause a remote starter to not want to program a remote? For the purpose of this question, let's assume both the remote and the antenna work. Anything else that could cause programming a remote not to work?

Not following the proper steps. A wire not connected. Incorrect remote for the antenna.
What system are you asking about?

The system is in the Autostart/Directed family. But I got it figured out. What I ended up doing is resetting the module on my other vehicle (similar system) and tried reprogramming that one to see get a feel for how it's done. Basically it's the usual procedure for these starters, but a few things I noticed were:
1. Only works when the driver's door is open (I remember a mention of this on a Youtube video, but I don't recall seeing it written in the manual, so I never really took it seriously)
2. I had to start pressing the lock button right away once I entered transmitter programming mode. If I'm too slow, it won't work. At first I noticed that the antenna LED came on about 4 seconds after turning the key off, so I figured that meant it was ready to accept programming, but by then it's too late apparently.
3. I could only program one remote at a time. I was able to program the second remote, but I had to exit and re-enter programming mode. Maybe that's normal. Doesn't specify in the manual.
That's about it. For some reason this starter has been a headache since the start. I tried programming the remotes a few weeks ago when I bought the car (used) and no matter how much I tried, nothing seemed to work, so I started suspecting the remotes or antenna and next thing I know I'm bald! Oh well, at least now it works, so I'm happy.
