Yes, you can use the XKLoader3 to configure your 5806v with it's bitwriter function. You only need the bitwriter for older systems that won't read properly.
I know on Android it's called Directechs Mobile, so probably the same for Apple.
Oil?

Since you can have up to 4 remotes programmed, you can program the system to behave differently for each (if you want). If you want the system to work the same for all remotes, make sure you select remote 0 (I think, it's been a while). The menu is pretty easy to navigate.
Even though I have an XKLoader3 as well, I usually just use the bitwriter to make changes. This was a couple years ago, but I ordered bitwriter extension cables (8999 5 pack) so I can extend the programming port where I please. I got them from ampire.de at the time, but they don't carry them anymore. Advanced has them listed on their site. You can also get extra bitwriter cables (8995).
