when your car is armed the starter kill is enabled - if you remote start your car will the starter kill be disabled to start? and after starting will the starter kill be enabled ? or is it that the remote starter wire goes after the starter kill so it does not matter ?

Depending on the type of system you install.
Generally, the starter kill is not fully active untill the vehicles ignition is turned on. Yes, the remote start output is after the starter kill, some systems remain disabled for "anti-grind" purposes.
If your system remains "armed" during remote start, the starter kill probably remains active.

The alarm gets disabled and enabled due to the fact that the remote start gets tapped into the arming output, ignition, and starter of the current alarm
