When building a box is it a generaly bad thing to have two speakers facing each other.  Not isobaric but a few inches a part in two seperate boxes.  Does this cause the two subs to cancel each out in any way?

yeah you don't want the two subs to be parallel.
angle them, and leave at least the cone's radius in distance between each speaker any any other surface.. so for a 12" sub, you want min. 6" clearance per sub.
if they sit at say, a 45deg. angle from each other, you're fine.
