It's not critical, it's more for astethics I believe. The 3rd set of RCS, are they hooked up to anything? If they are, but aren't being used then disconnect them. You can leave them in place, just disconnect them (they may be grounding out and causing the thuds). Just a thought

Just for fun try covering your spare rca pre-outs with tape or something and see what happens.

mine use to do that.  what gauge wire is your ground? i change my ground points and the thump went away.
