I am wanting to get rid of the molding along the side of the car but don't want to pay alot of money for a professional to do something I can probably do. If I took the moldings off of the car could I just put bondo filler there and sand it to where it looks good on the car? Or how would this be done?

Which moldings are you talking about? Alot of the cars these are just glued on now and if you remove them and clean the adhesive off and buff the area you may not notice.
Do it right the first time, only a doctor can bury his mistakes.

Its the molding from the front fender to the rear wheel well, it goes along the doors, If i were to take it off it would be noticable.

You could very well go the Bondo route. But I can tell you from first hand experience that it will not work, over the long term.
If you want to do it properly, you will have to weld up all the holes underneath, then you will apply the bondo to even out the levels of the holes.
This will not address the problem that there is a recessed area where the molding was before.
If you are going to do it, do it right. Otherwise the bondo will sink in, and there will be small dips and vallies in the area you covered.

It is bolted on. Welding it wouldn't be that hard. Thanks for the advice Teken.
