alright i have the premium jbl system and everything and i hooked up my deck and all already and wired the REM for the factory amp and it all works beautifully... im wondering if 1. i should bypass or remove the amp and 2. is there some type of lpf/hpf and or gain setting on this that i may be able to adjust?

Its best to bypass the amp with a bypass kit so in the future if you were to sell your truck you can just unplug it and sell it.  Or you can run new wires from your deck directly to your speakers and just unplug the factory wires from the speakers, , so in the future all you gota do is switch the connectors.

Did your explorer not have the amp, tuner mounted behind the rear cargo cover? All the ones I have done with the JBL in that year are like that. You have to run an antenna extension to the back of the car where the tuner is and you have to run a bypass harness all the way to the back. If you are running the factory amp AND your new deck then I bet it doesnt sound too hot. What I always do on these cars is a complete rewire. I will use the harness for the non premium system to get the power and ground wires and then run new wire to the speakers. If you dont want to have to snake the new wire through thedoor jam then clip the speaker wire as it goes into the doors and splice there.

Not much, it is better to keep it and put the vehicle back to stock when it is time to sell it. A vehicle may be worth an extra $500 CDN for a a working audio system that is bone stock, this is how the black book operates for us here. Sometimes there is a person who is looking for the factory amp as there's has packed it in, find out how much a new amp is from your friendly ford dealer and then sell it for 40% less on one of the ford forums. That is probably the best palce to try and get rid of the factory amp should you want to.
Top Secret, I can tell you but then my wife will kill me.
