I haven't worked on one of them yet, so I'm taking some guesses here. Are the running board coming out when the vehicle is off but not coming out when the vehicle is remote started? That feature might not work when the ignition is on.
No idea on the memory seats.

Did you fire up the BLACK/ green accessory wire at the ignition switch (assuming you installed a R/S)? If not, the running boards won't work.. As for the memory seats, did you hook them up to your system or they are just not working right in general? Also, what did you install in the vehicle?

I know on the lexus' and some of the newer cars u have to connect the key sense wire to the ground w/ run, if not i know the programmed seats and power steering wheel wont adjust. try that if the car ever comes back. not sure if this pertains to lincolns tho.

Eric.

Use the factory alarm disarm output (probably negative, so add a relay) to pulse 12 volts to the BLACK/ pink (positive, double check this) key sense wire at the steering column. This should activate the running boards when you hit unlock. I can't remember offhand if the factory remote even does this though. The problems she describes might be from using the factory remote one time, then the aftermarket another etc. Not sure if the key sense is related to the seats not working as well, but give it a shot and see what happens.
