Do I need to have 2 seperate aux channels on my remote starter for up and down on my windows, or can I do both up and down with just one aux channel?

You need two separate (-) triggers for the up and down ( BLUE wire and the GREEN wire )

yes you do window roll up and down with one aux channel

for roll you need hook to org wire on alarm when alarm is arm it will gave (-) for roll up

for roll down you hook to one aux channel you have
