I purchased this unit used and had a few questions....if cda-7998's must be ran with an amp then howcome my harness has speaker wires on it? Should I disconnect the speaker wires of the harness because Im running an external amp anyways? Would disconnecting the speaker wires of the harness cause any problems with adjusting the HU or anything?

It's possible that since you bought it used, whoever you bought it from just pieced together the harness for it from another Alpine deck.  The speaker wires coming off from that harness of your deck are doing absolutely nothing.  Having them connected isn't doing anything for you or against you.
