im wanting to put a box behind the rear seat in my 2003 gmc crewcab 2500hd and im wanting to know if i have to have air space between my speakers and the seats or can they sit against the back of the seat??

The woofer itself shouldn't touch anything at full excursion.  As long as it doesn't, you can put the box wherever you want.

You could always recess the subs inside the box, find out the max deapth you have to work with. Find out the mounting deapth and mount the subs as far in as possible

but does it change anything like sound quality or anything if the speakers are against the seat ??

You can use a stand-off grille like this one to allow plenty of room for excursion, and the quality of sound will not suffer with sub-bass frequencies. 
Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.

A long time ago ,I had 2 JL 10's in my old mazda B2200 regular cab( no space) the subs were about 1 inch from the back of the seat and the still pounded hard and the bass was tight! Runnig off an old Punch 200IX( dont buildem like that anymore) So in my experience, no just as long as they dont hit anything at full excursion.
