OK here's what I've got:

J1 pin 1-red, pin 2-orange, pin 3-yellow, pin 4-ground, pin 5-pink, pin 6-pink/white.

J2 pin 1-blue @ switch, pin 2-White with relay, pin 3-not used, pin 4-not used, pin 5-to wire at purple plug in BCM, pin 6-not used, pin 7-not used, pin 8-to bypass module, pin 9-at fuse panel, pin 10-at fuse panel, pin 11-black, pin 12-white at brake switch, pin 13-white @ECM, pin 14- hood pin switch.

Bypass module- "true ignition" to pink(same as pin 5 on J1)

the only changes I made after it was working were the second ignition wire(wasn't hooked up)and I moved the true ignition wire from bypass module from yellow wire to pink.

Here is what I found to be different about your hook ups:

PINK/WHITE ( P6 ) : Double check to make sure this is a constant wire with a DMM

BLUE (J2 Pin 1 ) This BLUE wire that you attached the WHITE wire to , did you test this for 12 volts when the lights are turned on ? I have this color to be a BROWN wire at the lt. blue plug at BCM ( The BCM is located behind the drivers side of the dash. The plugs on the BCM face towards the rear of the vehicle. The parking lights are in pin A5 and the headlights are in pin A11. )

PURPLE ( J2 Pin 5 ) : This is your disarm (-) output that should be going to a LIGHT GREEN wire in the driver's kick panel. It is also found in the PURPLE PLUG ( not the PURPLE wire ) in the BCM. I think this is your problem here as this affects parts of the BCM that controls various other functions of the interior.

J2 pin 1 has 12V with parking lights on, J2 pin 5 is hooked to light green wire in purple plug of BCM

One more bit of info-I accidentally grounded the constant 12V wire for the relay for pin 2(second ignition) and everything powered up-starter heater horn etc.  I am lost

Where did you get the 12 volts constant from for that relay that was shorted ? This may be your problem then, not the RS unit. If for any reason a power wire gets shorted to ground, you will get damage in the BCM, ECM or CPU .

Just wanted to let you know that I finally found the problem.  After checking all my connections and fuses for the 15th time I found the fuse for IGN 2 blown.  Now everything is back to normal.  Hooking up the second ignition wire took care of the security light staying on after remote start, but it still won't shift out of third after remote start.  Passlock bypass resistance is off by .02 ohms-could this cause the shifting problem?

The bypass unit only fools the vehicle into thinking a key is in the key cylinder.  If it is not working properly, the vehicle will not crank and stay running.  Does your check engine light come on at all now?  Did it before?  If so, you may have to visit a dealer and have it reset.  I have heard that if the second ignition wire is not hooked up on these trucks, the ecm will send a code for the torque converter, which could be causing your shifting problems.  I hope this helps.
