I'm doing the big 3 right now, my question is, should I fuse the extra cable i'm running from my alternator direct to my battery?  the positive output on my alternator shows B, is that correct?  or should i run a thick wire with no fuse to the + battery?

Fuse it close to the battery.

The consideration for this is the location of the wire.  Of course, being a power wire means it should have a fuse near the battery just like the power wire that runs into and through the car.  But the location in the front of the car, not being hidden under seats and passing through firewalls, allows the option of leaving it unfused.  There will be some who fuse it and some who don't.

EDIT:  I agree with supradude and would fuse it as well.

Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.

i ended up putting a 140amp breaker right near the alternator, then about a 3 foot run of cable to the battery, i feel safe, all electrical turned out nicely, now i just have to install the 4 components, 2 amps, rcas, headunit...and 1/0 cable to the trunk...sigh...looks like ill be busy next couple days off in the coming weeks

Battery.  The battery is the power source because it stores.  If the wire is shorted it's the battery that will unload its store of amperage.  The length of wire between the battery and the breaker is unprotected.

If you were to fuse the lead between the Alternator and the Battery, wouldn't damage result to the Alternator if the circuit opened with the vehicle running? I'm sure a direct short isn't good either.

well i have the fuse open right now, because it's actually an added wire to the alternator to battery, i left the stock wiring in place and just added on top of it
