ok well make sure your connections are good and working that you have so far, as for the clutch bypass, you can do one of two things.

You can take a 3" piece of wire and solder it to the clutch switch, or you can check to see if it is a + or - switch and wire it up to your ground when running wire that way it doesnt always show open. (please note if it is a + switch you will need to reverse relay it.)

if you have a remote start thats made for manual you must hook up the door trigger this is why it does not shut down after you open and close the door.

I have the same alarm. You do not have a manual transmission alarm. The are not for both. Look on the Back of the Alarm Brain It will say for automatic transmission only. or it will say for manual transmission only. They give you the same manual for both alarms.
