All those answer, that I give you are all simple solutions. I don't own or drive a Toyota Sienna. I think the Sienna is a great vehicle. Couple friends own one. One have a remote starter install on in back in 1999. He doesn't have those problem that you had. I did another one was when someone asking for help earlier on a different post. I find your vehicle might have a couple extra computers on it. I live in Canada and the Canadian model doesn't have power sliding doors or auto lights.
Every remote starter has an shutdown trigger wire. This trigger wire is programmed on the remote starter output. Ex: 10, 12, 15, or 24 minutes timeout. It depends on the remoter starter manufacturer standard programming. The shutdown trigger wire is usually the hood pin wire.
The install will hookup a relay like this:
Ans 1 & 2) Pin 87 to Ground, Pin 85 to shutdown trigger (hood pin), Pin 86 to 12 volt (3 amp fused), Pin 30 to diode isolate OEM alarm Input and Headlight shutdown, and Pin 87a not use.
Ans 3) The sliding door is kind of tricky to do because your alarm system only have only aux output. It will required some work to do. He will need 3 or more relays to do the job. He will have to configure one relay to latch for open and close. If you have 2 sliding doors than it will open and close both doors at the same time. It's a simple Negative trigger relay configuration and your installer knew how to hook it up.

NOTES:
NOTE: Some models have an immobilizer system that needs to be bypassed
during remote start. Use DEI module 555F or 555U to bypass.
*1 they will test only by operating the key in the passenger door lock
cylinder, not the rocker switch on the door itself.
*2 door lock ECU and theft ECU are in the center console.
*3 located at one of the coils on top of the valve cover, use the wire
that is NOT BLACK/ white, WHITE/ black, or black
*4 rear wiper pink/black(-) at wiper switch
*5 rear open & close motors are common through the switch
*6 sunroof relay located front center under headliner.
*7 stereo amplifier in center console below doorlock and theft ECU.
*8 the integration relay is at the bottom of the fusebox.
*9 This is for the power sliding side door.
