How does a mute work on phone kits? Does it open the circut to the speakers in the HU? I am just wondering if it is possible to back power the HU from the phone kit. I do not want that to happen.

It won't, providing it is properly installed. It will cause no issues at all.
It does the same thing as the mute button does, whatever that might be. Generally speaking all the mute lead has to see is a +12v, and it simply turns off the pre-amp section of the HU, so it will mute either externally or internally amplified systems.
It all reminds me of something that Molière once said to Guy de Maupassant at a café in Vienna: "That's nice. You should write it down."
