I have a 1200 watt amp and it cost me $315...rated at 12.5 volts

That smell you have is the glue that holds the voice coil is getting very hot.  This happened yesterday after crushing the 10" x -series alpine with a JL 1000/1 amplifier. 
There is no such thing as free installation!

If the speaker cannot dissipate the heat being generated in the voicecoils by whatever the input signal is, be it clean or clipped, it is going to heat up and melt something. The longer something is played, the more heat it is going to generate. A one amp class D appoach is what you need here instead of the two rather small amps you have now.

What about inveerting the sub for now to help dissapate the heat? There is almost no diffrence in airspace according to Alpines site. I dont smell it as bad as of yesterday, sub still sounds awesome and there is no heat whatsoever comming out of the port.

Truthfully, I would just use 1 amp for now and break in that surround while you save up for the proper amp for the sub.
