I had the same problem on my setup. My "investigation" said it was the HU, it was poorly grounded, so I changed it and the problem was gone. (I had a JVC HU).

can moving the ground of the HU to the driver side kick panel fix it?
I have a hard time justifying that considering that I have it currently connected to the ground in the trunk where the amps are located.

Have you checked the ground connection between the case of the HU and the outer shield of the rca inputs on the deck?  I can't say for the alpine deck but pioneers are known for blowing the rca fuse between the case and ground, and will cause engine noise to anything hooked up to the rca preouts.

Definitely try a temporary new rca cable and retest. If you still have noise, reground the cd player to a different location. Unplug the antenna whilst you do this as it is another path to ground. Test with the cd player sitting on the seat if you can.
