Also make sure the key inside the 556u is still appropriately positioned.

The head of the key should be centered in the ribbon that encompasses it.  Why did you remove the r/s from the car if it was working appropriately? I musta missed that

oh I was going to trade the car in and then decided not to...it was dumb on my part the thing is the shop only charged $40 to take it out but wanted to charge $150 to put it back in....

Ok I think the 556U is gone bad because I've tried to reposition the key and it keeps doing the same thing trying to start but, does not and I did see the little green key flashing in the gauge cluster so I guess at this point the only thing I can do is change out the bypass right... Oh yea the bypass clicks but I guess it's still not functioning properly cause it's still doing the same thing and the key I had inside the bypass I put it in the switch and hit the remote start it started right up...

It's still possible that the ring around the key cylinder isn't positioned correctly.
Try moving it around to different spots, and making it tighter around the key cylinder too.

Alright I got everything working my next question is where is the best place to mount the brain unit and key bypass...

Depends on how "stealthy" you wants to be...

I usually install the brain via zip ties to the right of the steering column shrouded in some soft foam (to prevent any rattles or vibrational/impact damage to the brain).  If you feel you want to be more aggressive about security, I would consider mounting the brain behind the center console or behind the glove box.  This may require that you extend many of the wires that are already connected (can be a pain, but very worthwhile if you want to thwart crime as much as possible).

The keybypass I usually mount near or next to the r/s brain, also varying in terms of location.  It would probably be smartest to mount the bypass in a polar opposite location to be more aggressive about security.
