If I was to change the head unit in a 2002 Nissan Maxima to an after market one, would I lose the security system?
If so how can it be avoided?

The security system is not link to the stereo system. You would need a 70-7550 Metra haness in order to connect your after market head unit to the existing factory harness.
Be careful whose advice you buy, but be patient with those who supply it.Car Security System with New Head Unit -- posted image.
