ive had some recent power problems so im upgrading wire and adding some products. here are the items i have now:

  •     -50ft. Stinger HPM 0 gauge power wire
  •     -2 Optima Yellow Top Batteries
  •     -1 Stinger 200 amp Relay
  •     -1 Power Acouctics 20 farad cap
  •     -2 Stinger ANL Fuse holders

my question is: what is the proper way of installing this products and in what order? one of the yellow tops is used for the vehicle and im trying to keep is separte from the system. do i come off the alternator or the front battery to run the line of 0 gauge?? where do i need to put the fuse holders at??? do i need anything else????

Do you mean you don't have enough power to run your system?  If so, none of the above will fix your problem.  Your alternator produces all the power while the car is running, and is the heart of the electrical system.  If it cannot produce enough power, none of the above will do you any good.  Look into a high output alternator for your vehicle.  This topic is constantly brought up, so if you do a search, you will find numerous threads with links to suppliers of alternators.  That's where you should start.  Also read the sticky about "the big 3".
My ex once told me I have a perfect face for radio.

The items you have listed there are only a temporary fix...eventually the same problem would creep back up. I would do the "Big 3" first and see if that takes care of it. Then deal with the alternator if needed.

20 farad cap? That's nuts...no need for caps if the other stuff is taken care of IMO.

Ditch the cap...upgrade big three...run ) gauge wire for amp(s) i guess...and you could run a second battery in the trunk with the isolator between the second battery and front battery if you want.
I would suggest upgrade big three and throw that cap as high as you can in the air and try to catch it with your face...then think...Why the hell did I buy a 20 farad cap?? Because people told me it would make my lights stop dimming???
