I've got two problems that I know of right now.  First problem is that after countless time looking through bundles under the dash I haven't found the dark GREEN/ purple wire that is supposed to be there to disarm the alarm.  Any help finding it would be great.

Second problem is that the WHITE/ pink wire that is supposed to be at pin 48 isn't there.  As of now the tach wire is connected to what I assume to be the WHITE/ pink wire.  It appears a little faded and dirty.  Is there a safer place to connect this so I'm sure I'm connected to the correct wire?

The truck is a 99 4x4 Lariat with the 5.4 and factory keyless entry.

Well first of all I believe the factory disarm for your truck is in the drivers kickpanel.
The other wire ..(im assuming your looking for the tach) should be a lt. GREEN / WHITE at the coil on the passenger side of the motor between the fuel injectors.
Hope this helps
With a torch and a big enough hammer...it WILL friggin fit!!

Yep, the kick panel is where I've been looking for the disarm wire.  I guess I must have missed it.  I'll keep looking I guess.

Tach wire: on the 4.2L it is a dk. blue/lt. green at the coil pack on top of the motor. On the 4.6L it is a pink/white in a 3 pin plug at the front of the motor below the air intake and next to the fan. On the 5.4L it is a lt. GREEN / WHITE at the coil on the passenger side of the motor between the fuel injectors.

Do you even have the factory alarm? Its rare to have on those trucks. Test as follows:
Roll down drivers window
Close doors and lock with factory remote
Wait about two minutes and then reach in and open the door. If the horn doesn't start honking, you don't have the factory alarm.

Thanks for the help guys.  I knew about the proper wire color but I was asking because I hadn't found it after a good bit of time over this weekend looking for it and the other wires that I connected under there.

I'll move the tach wire to the one on the coil.  That sounds better anyway.

I don't know about the alarm for sure.  I figured the alarm and the panic button on my keyless fob would be one and the same.  The only time I've had it go off happened to be right after I pulled into the service lane at my ford dealer.  99 F150 remote starter help -- posted image.  They came out and said there was no need to get nasty, they'd be right with me.

I got everything installed and the truck now starts.  Contrary to the wiring diagrams my 99 F150 does not have the factory alarm.  JWorm was correct.  I attached the tach wire to a tan wire on the #1 fuel injector.  My problem now is that while starting remotely the truck's starter is cranking too long.  Does this mean that my tach wire is incorrectly attached or do I have another problem?

Try a different injector ( pick one of the uncommon colored wires ). Then relearn the tach to the system.

I think it's the learing my tach that's the problem.  I neglected to do this at the start and I can't seem to get it into the tach programming mode.  I think it may be due to the hood pin.  It's currently installed in the plastic radiator shroud.  To get into programming mode you must open the hood first.

http://www.f150online.com/tech/remotestarter.html

I followed this guys install.  He mentions running a wire from the pin to the hood latch bolt.  What does that mean?  He's got a picture of the hood pin about half way down the page.  I thought the point of the pin was it grounds against the hood when the hood is shut.  Is it the other way around and it needs to be grounded when the hood is open?

Below is what he had on his install instructions in case the website doesn't open.  I think you have to be registered on there.

"Since the operation of the hood pin relies on a metal contact to ground the wire connected to it, I quickly realized that there wasn't too many choices since the area around the hood latch. To work around this, I drilled a hole and placed the supplied hood pin in the plastic near the hood latch and connected a wire from the pin to the bolt of the hood latch. I simply used a piece of scrap wire that was cut off of one of the other connections"

The hood pin switch requires ground to chassis. You can use an "L" bracket to attach to the side of the engine bay with the pin switch attached to the end as well. I have done the bracket in numerous vehicles that did not have too much metal showing.
