I want to install and additional alarm but I am not sure where to connect to the door contacts.

The Haynes manual shows door ajar switches ( presumably for the original alarm) and in the door lock mechanism

and door switches for the courtesy light. Which should I use. Also is it better to put in an additional bonnet switch or use the original???

DEI charts recommends using:
Door Trigger (RED / white) (-) located in the driver's kick panel in a green plug.
Basically if the switch's are all in good condition and not rusted you should have no problems using them. But that RED / white should grab all doors so use it. It is negative trigger so wire it to the negative door trigger input. If you also have a positive door trigger input then cut it and tape it off as it is not needed.

door trigger - drivers a pillar (BLACK/ red) if i remember correctly. The door switches are not connected but this wire feeds the interior light so it will cover them all.
You cannont use the original ford switch. You must install another one.

brown red on the fusebox depends on the model of car. drivers a pillar is your best bet. I have the same car and that is where i picked it up in mine.
Remember to programme for delayed courtesy lights.
