Alpine SEC-100S acting up

my cars battery went dead due to a radiator fan relay short, and ever since, the alarm has been acting up.
first, when i arm it, it doesnt chirp right away like normal, but 5 seconds later it chirps 3 times (i understand this is what it does when theres something wrong with one of the door/trunk pins).
second, my passenger side lock stopped unlocking with the drivers side as it used to. it will lock fine though.
i know for a fact that it thinks my trunk pin is buggered up, as the alarm doesnt go off if i open the trunk when the alarm is armed.
is it possible that my alarm 'reset' and all of its settings are wrong? i know the trunk can be set on either + or - input. maybe its back to default which is wrong the way the install guys wired it up? as for the door locks, maybe the default is to only unlock the driver side door when the alarm is disarmed?
any input would be great.
