remote start in 1994 saab 9000

I just install a viper 5900 alarm with remote starter.My problem is my car does have factory alarm anti theft system.So I bypass it but evertime I use the remote to start the car it would unlock all the door.Is there a way to have the car start but keep the door lock the same time?The thing is that the factory alarm require the key to lock arming the alarm and unlock with the key to disarm the alarm.So maybe thats why it unlock the door so the factory alarm would disarm and viper remote starter could start the car.I do notice that when I arm the viper the factory alarm led goes on to.Does this mean both unit is working?

I meant that it would unlock all door for about 30second and then lock back up itself.Is there a way to just keep it lock everytime I remote start?
