Did you happen to verify that the RS is providing the correct voltages at the correct time in the start sequence?
What is the make and model of the alarm/starter?

Again, did you verify that your RS is providing power to the factory wiring in the correct sequence?
I actually had an issue a while back in a Dodge pickup with an APS55TW Audiovox starter that for some reason the vehicle did not like. When you would remote start it the second time it would throw a check engine light. I would clear the code then RS, and again it would throw a CEL but not on the first try only the second and third, etc. What I had to do was energize one of the vehicle's accessory wires as an ignition during remote start. The truck just did not like the long delay in the accessory wire returning voltage. Ford's/Mazda's are not normally this picky but it may help to try it.
