Running wires in to doors

Is there some kind of trick to running wires from the passenger compartment to the door?  I can't seem to find a good way to do this!  On my Honda Civic (sedan) there are these rubber boots that are impossible to get off or on that hide the wires.  Then, both exit holes are totally blocked from access.

The only way I can see to run my keyless entry lock/unkock wires to the driver's side door is to take the whole door off!  He;lp!!

It's a '95 Civic LX.

The hole in the door is about 5 inches lower than the hole in the passenger compartment; they are connected via a rubber tube.

the wires are in the drivers kick behind the fuseblock in a 2 pin plug taped to another harness with blue tape  the wires are GREEN / WHITE  lock and GREEN/ red for unlock
