You have to follow the shutdown sequence if it is a manual because it comes  from the factory setup in manual transmission mode.

you have to do the following with the car running and preferrably in neutral :

foot brake

hand brake and leave off foot brake

press remote start and remove key

open door and close door

press lock on the remote

this should shut down the vehicle and enable remote start.

if your vehicle is not a manual and is infact and auto trans then you need to change to automatic transmission mode in menu 3

to add about the 3 wires in the heavy gauge harness you were in question about, audiovox and this site list a 2nd ignition wire as WHITE/ black.  If your vehicle does infact have it then you would throw the pink white to it and 12 volts constant to the red white and omit(tape up or yank out) the pink black

That looks good according to the wire diagram from bulldog.  You have not specified if this is infact manual trans or auto.  Do you have the door trigger wire hooked up, green wire from the viper?  Is the Red wire from the 12 pin harness hooked to constant juice?
