I am attempting to make a dual exhaust that has a motor and a flap that will switch from side to side, any suggestions for motor types? I know I'm incoporating a Smart Relay so i know its going to be a 12-24VDC motor but I am unsure if there is a certain kind used for valves.

You can get electronic solenoid exhaust cut outs at most performance shops.  Summit or autolock has then.

I have researched that but for what I'm designing I need something that will guarantee 100% exhaust flow through either one pipe or the other, the issue with cutouts is that they will open up flow but will not restrict flow to the full exhaust system. The only issue I am having is creating a design which is visually pleasing and waterproof.

So its a single actuator change-over design.
Get to it!
Whether you use a stepper motor or armed-solenoid or magnetics etc comes after the valve design.
