Hey. I am new at this so i dont really know what im doing, ive read a load on the internet but dont have any experience with what will sound good or not.
Can someone tell me if this set up will work, i am not after the loudest system ever, and and not going to be entering competitions or anything, i just want something that will sound good playing loads of different types of music
My car is a 1996 VW Golf (i think that is Mk3)
The idea is that the head unit will power the 6.5" front speakers and the 6x9's in the back, the sub will run off the amp.
I have already bought and mounted the 6x9 speakers on a shelf i have built from MDF, but i havent bought anything else yet
I also have 2 stock speakers that are about 3" and are located in the dash. Will i be able to wire these up with this set up, and even if i can, would it be worth it?

You are working on a starter setup and that is good.  The first things you've done, by working with the 6 X 9's in the rear, are the least of importance.  But that is done and so be it.

Disregard all original speakers.  Leave them out of your new system.

Primarily, your goal should be to use the best speakers you can afford in the front locations.  Pioneer coaxials can be used for the interim but you are looking in the wrong places for the primary soundstage.  Ultimately you should be using components up front.  These should be powered by a dedicated amplifer rather than the head unit.  The rears, however, can be powered by the deck as their output should be greatly attenuated anyway and not of major importance, and can remain as coaxials.  Their use is not crucial to a good sound system.

The subwoofer, the selection of sub and enclosure, is important and ranks up there with the front soundstage.  In starter setups, oftentimes one amp will pull double duty and power both sub and fronts.  You may consider this with you first setup.  Four channel amps will power the fronts and a sub.  But because you already (?) have a 2 channel amp, you may decide to go ahead and power the fronts with the head unit until you are able to buy a sub amp.  Switch the 2 channel amp over to fronts duty when you get that subwoofer amp.

FYI, there is no such thing as "total cost", proud as we all are with our initial setups to declare how little we spent for such perfection.  Get your system up and running and then treat this as an ongoing hobby...it is a truth as much as Ohm's Law is a truth...that's all part of the fun of it.  You will quickly realize there is much room for improvement and you can work on upgrading piece by piece.  But by and large, just upgrading from factory sound with what you have described will be well worth the trouble.

Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.

Thanks a lot for a reply, loads of useful information.
I recieved the 6x9's as a christmas present so there wasnt much i could do about that, but i have not yet bought any other speakers and amps etc.
A few more questions: I have been looking at component speakers, and they are a lot more expensive than coxials, being a student, about the best that i can afford are
