Ok I have a crossover and my amp has a crossover on it, should I match the settings on both or should they be different? Also what would be the best settings for the Hi,Mids,subs

For what kind of application??  In general, use one or the other but not both.

Yes. Use the higher-quality one you have.

List what all you have and someone can be more specific.

Well, the Alpine HU is the highest quality piece in your system, so I recommend using it as your crossover (assuming you can) and do not use the Boss unit or any Xovers in those amps.
