Not as long as the subs still have room to breathe behind the pole piece. Most subs use a vented pole piece to push and pull air into the inner workings of the speaker to help it cool. It is a good idea to leave about 2 inches of space behind the magnet to the back of the box. What is important is this, the box can be any shape you want, as long as the volume is correct for the sub.

just wondering if a shallow box would change the sound in an undesirable way?

it could... a bigger box will be able to produce lower tones but won't be as tight of bass. like forbidden said you have to keep the volume correct with the volume the subwoofer needs. go onto crutchfield.com or sounddomain.com and find out what volume you need for your subwoofer.

I have heard people say it is optimal to have half of the diamater of the sub from any other object, be it a port or a wall. But this isn't allways obtainable. But go with what forbidden said and you should be good.
