I have a stock battery and the biggest blue optima battery in the spare wheel well.  I've noticed that I get a whine after I play my music for a long time with my car turned off.  All my amps are connected to the blue top. 

Could a voltage difference between the two batteries be causing the whine? 

I have a stock alternator (04' Huyndai Elantra GT) powering my RF's amps (P8002, and 2 older amps w/40watt RMS).  Does anyone know If this set up needs a bigger alt?

My lights do not dimm since it would take a really long time for my blue top to drain.  I've played my system for over 4 hrs at greater than half power and my car still starts fine.

If your system is operating fine then I suppose you don't need a larger alternator.  If you are gertting a "whine" with the engine off then I suspect you have a ground loop.  Check the resistance to battery negative at all amplifier and head unit ground points.  It should be less than one ohm.  The two battery negatives should also be less than one ohm between them.  If it is more, you need better ground connections to the chassis.
