Wiring Question.

This might sound dumb, but I'm wondering if it's necessary to connect my car car stereo head unit's speaker wires to the vehicle's original speaker wires, when all my speakers are going to be running off-and only connected to the speaker outputs on my amps.

Either use the leads from the deck or from the amp. You will have some bad equipment if you use power from both.

Do you have rca's ready for the amp?

Yes, I have the rca cables, and the head unit I'm using has rca outs for both front and back.  I was never planning on using the speaker wires from the car at all, I just wasn't sure if I had to connect them to my head unit for some reason or another to make it work properly.

If I did connect them, they would be connected to two 3.5" speakers in the front and two 6x9s in the rear.

If all of my other speakers are running from the amps, would that affect the speakers running from the head unit? 

You can have both hooked up but not to the same speakers. The RCA's are only for signal transfer and the wires from the harness off the deck is to use as power to the speaker's. You can use RCA's for the front and power the rear off the deck power.
