I have a 2006 cobalt LS and i am installing a 460 watts amp and two 12's and want to keep the head unit stock. I already took the head unit off and the is a cable and a bunch of wires taped together and im not sure where to run the amp off of.

Use the rear speakers in that harness. You a tone generator, and a DMM to find out what wires are what.

That's completely up to you.  I think it'd be easiest to tap the rear speaker leads and use an LOC.  I think the reason he suggested that was because you said you wanted to keep the headunit stock.
My ex once told me I have a perfect face for radio.
