I was wondering the best configuration of the following components in a 2000 Honda Civic Ex Coupe
Infinity Reference 7541a 4 channel car amp.
111 watts RMS x 4 @4 OHMS
139 watts RMS x 4 @2 OHMS
278 watts RMS x 2 @4 OHMS
2 Infinity Reference 1242w 12" woofer
300W RMS
Nominal Impedance 2 or 8 OHMS
Dual 4-ohm Voice Coils
And...
Can I keep my front and rear speakers running off my head unit while i have my amp outed for my subs...any help with wiring, peak performance, recomended performance would be greatly appreciated....oh head is Sony Xplod CDX-GT100 with one pair of RCa preamp out.

First: You CAN keep your speakers running off of the HU. You'll have to Y off of your rear speaker leads to the High input on the amp.

The best bet that I see for the subs is 111 watts per VC @ 4 ohm. That will give you 222 Watts per sub.
