big 3 upgrade on cobalt

does anyone  have any sugestions on what the best way to upgrade this vehicle? the battery is in the trunk and the alternator has a very thin charge wire that goes to the starter first and from the starter it looks like about 4 g  to the rear (battery). We added an a sub amp in the trunk and an optima next to the factory battery.  Both batteries and the amp share the same chassis ground point.

For cars with rear mounted batteries the best solution is usually to replace the factory alt-to-battery cables rather than run alongside them.  I have never worked on a Cobalt, but sometimes doing this requires pretty severe tear-down of the entire interior to get to the charge cable  (read LOTS of labor time.)  Make sure you can easily identify the charge cable and where it is run before you proceed.  Also, I suspect the alternator in that car is pretty small so you may want to suggest an upgrade.
