This is my first post, this site seems liek an amazing place for a great wealth of knowledge. Any help is appreciated.
I have a Sony Headunit that supplies the pre-amps signals via RCA interconnect. Front pre-amp to an MTX 2ch powering my front comps and rear coaxals. This RCA is a Monster brand, twisted, and high quality. The sub-amp recieves it's signal from the sub pre-amp. This RCA is a blue twisted cable that incorporates the remote turn on lead.
          
The remote turn on cable is incoporated into the sub-amp RCA. I have it split around 1/2 way. I basically use the same Remote turn on cable for both amps. This has never been a problem before.
Some things i've tried so far: with everything connected except the sub amp rca cables, the Pop is GONE. I've rewired (and scraped aLL paint, and secured the wire with a bolt/nut) the sub amp ground and with everything connected, the subs STILL make the pop. So, i think i can safely rule out the sub amp's ground as the source.
                 
I noticed the POP is proportional to the Boost setting on my sub amp, i have no idea what this means other than it might be related to the signal :( . Somethign to think about. My sub RCAs ride; next to my main power line for about 2ft total, the MTX rcas for about 4ft total, and with the remote turn on lead the ENTIRE length. And they probably cross paths with all the many wires coming out the back of my headunit.
Any ideas ?????

I'm sorry but I'm not sure what your problem is.  A pop?  Can you be more specific?  And whatever the problem is, you also seem to indicate it was not there and then it developed?  If that is true, what changed in the vehicle just before it appeared?

INTRODUCTION OF POST
       EVERY time i use the NEXT/PREVIOUS track button when playing a CD i hear this POP/THUD, once immediatly after hitting the button, and a second right before the track begins . This happens also when I switch sources (cd ,tuner, aux)
This pop/thud comes from my subs.
{I]Note: this pop/thud is somewhat like a short burst of low frequency sound, and it's loud. The volume varies in such a way that it resembles a pop.

SOUND SYSTEM DIAGNOSTIC HISTORY.
   Last week; Everythign was working fine until i miswired the 12v and ground, lets just say i fried the amp, and had it repaired under warrenty.
           Forward to today I ran into a problem after recieving the amp. After hookin the amp back into the system (i took every precaution), the subs would play music at a level not audible, and it sounded a little garbled. You could actually feel the sub moving to the musical beats if you touched it. I thought rewiring the RCA would do teh trick, and it did. PErhaps it was cut ? as it was behind some tough panels, which I, admittingly, stuffed under.
                        This brings us to the present.

Sounds like your HU and or something else in your audio chain is defective.  If you "miswired +12V and ground" you could have done a lot more damage than just frying the amp.  I suspect the subwoofer output preamp in you HU.  Plus, if the amp was "repaired," who repaired it?  Your mistake may have damaged your HU.  If it was me, I'd rip out everything and make sure each piece of your system is OK before re-installation.

The company that owns Orion, Directed Electronics. They repaired it. Doesn't the fact, that the pop goes away with the sub amp RCA cables disconnected, mean that the source of the pop is either the RCA cable itself (since it has given me problems before), and/or something in the Headunit ?    OR what about the various wires being in close proximity to each other ? I'm worried the subs might blow, along with the blood vessel in my eye.

Yes, your subs might blow.  Disconnect them.  I still think it's a defective HU.  You broke it.  Take it out and get it checked.  It is very unlikely that cables being in close proximity could cause this kind of issue.

I guess it's time to save up. I bought the HU used for 130, 300 retail.
