Ok I just bought a whole new system for my 94 Honda Civic EX.  which includes :

Cd player: DEH-P5900IB

Front speakers: TS-A1682R

Rear speakers: TS-A1371R

Speakers amp: GM-6300F

Sub amp: GM-7300M

Subwoofer: JL Audio 12w3-D2

Now this is what im asking. Since I got a amp for my speaker. Im just wondering how do i hook them up to the amp

Do I go from amp to speakers in the doors Or

Do I go from amp to factory harness at the stereo ???

run new wires from the amp. i wouldn't use the factory speaker wire with an aftermarket amp.

You are correct. Run high quality RCA's from the CD player to each of the amp, and new high quality speaker wires from the amp all the way through the door molex and to the speakers. Factory wires are sub-par for after market components and should be avoided completely.
