Alright everything has been working fine until now?

The problem im getting is strange. Every morning i get up and hit my remote start- about 8 out of 10 times the truck starts fine. The other 2 times the truck will start but within 2 sec of running it will shut down. It also doesnt seem to retry to start it (so its not a failed attempt) It seems like a trigger is shutting it down (brake wire, tach wire) I dont think its the immobilizer because it wouldnt even get to the running part for 2 sec.

I recently changed from virtual tach to tach. I have went through the process of learning the tach.

What i wonder is why is it intermittent?

The unit should have some type of diagnostic mode, that tells you the reason for the last shutdown.

Go through the manual, get familiar with how the feature works, and then wait until next time it fails. Then it should tell you why.

I had a 5900 installed on a 99 windstar which did that occasionally. It usually listed that it was over-rev protection kinda strange as it didn't matter the conditions I could start it inside a garage and it would shut down right away

check your hood pin and make sure it is not loose and touching ground with the vibrations from starting.

So i ran diagnostics on it

The reason why its shuting down is becaus eof over-rev (rpm)

The F150's have a big rpm jump when cold and when warmed up...how can i compensate for this or what is the proper way to learn the rpm (cold or warmed up)

Very good question, I can never work out whether to let the revs drop to warm idle speed or rev to 1200 when programming tach, the answer would probably answer lots of FAQs here, perhaps Chris L. could give us the answer.
