Auto Mate AM2 and Programming

I just bought a vehicle with an AM2. It was disconnected and I have reconnected and am trying to make it work. It can be armed but not disarmed with the remote. Also, when it is armed it does not lock the doors. However, when it is disarmed (using the valet switch) it unlocks the doors. It does not seem to respond to programming as described in the manual from this website.
Its 12 pin connector is not wired the same as the manual which makes me wonder if the programming is the same. Are there different versions of the AM2? Do I need a different set of programming instructions? The only other number on the control unit is A500356126. The wiring connections are as follows:
RED / Wh -Channel 2 output
Red     +12V Power Input
Brown   -Horn Output
Yellow +Ignition Input
Black   -Chassis Ground
Violet   No Function
Blue    -2nd Unlock Output
Green    No Function
Blk/Wh -Dome Light Output
Wh/Blue -CHS Output
White   -Parking Light Output
Orange -Output When Armed
The door switch is connected to the green and blue wires on a separate connector.
