I've installed a Viper 791xv and a 5900 into a Civic before, but this one is giving me some problems. I understood how the old systems worked, but they've changed quite a few things. I'm pretty sure it's overly complicated and I'll be removing a lot of wires.
Hopefully someone can shed some light on this so I can finish the install and go home before school starts again.
I'll break down the list so y'all can tell me where I'm wrong. Underlined is what I think I should remove, Bold is what I don't know what to do with, and Italic is a random question.

So obviously, the flex relay thing is throwing me off. I'm sure the remote start harness needs more wires hooked up...just not sure where.
As for the random questions...I plan on installing a 530t and an actuator for the trunk later on...are the wires I need labeled properly for this to happen?
Also, do I need any of the Aux outputs besides 1 for the window module? I don't plan on adding anything other than the 530t and trunk pop.
And finally, what do I connect the Blue (-) Output on the Backup Battery to? As far as I can tell, this alarm does not have an Instant Trigger Input.
Also, does anyone know why they changed the connectors on this model? The alarm does not match the Installation Manual I have...the connectors are different but all the wires are there except the switch from a priority lock option to another Aux. Just another thing throwing me off on this.
Thanks in advance for any help. I wasn't expecting any problems from this and it looks like I was wrong :P

Have you also considered transponder by-pass if fitted, also factory alarm disable also if fitted? Where's Tedmond?
The flex circuit is enabled by wiring it up and programming it if you have more than 1 ACC, Ign. or starter wire. I believe there's a second ignition on that vehicle, also power up ALL the fused wires.
For the trunk release you will need an aux + a relay fused at 15amps, the GWA wire and an aux for the 530t. To enable one touch at the passenger side as well as drivers, go directly to the motor wires at both windows.

H2/3__GREEN / WHITE_____200mA OEM Alarm Arm Output - DONT NEED
H2/7__Grey/Black______Diesel Wait To Start Input - DONT NEED
H2/8__BROWN / Black_____200mA Horn Honk Output  - DONT NEED 
H2/10_Dark Blue_______200mA Status Output - WRONG, do not connect this to the clutch pedal. look at 200ma starter output.
H2/11_Pink/White______200mA Flex Relay Control Output - dont need
H2/12_Orange_________200mA Accessory Output - dont need
H2/13_Purple__________200mA Starter Output -Wire this to the clutch relay. The wire you want is  BLACK/ Red (-). sending a negative to this will start. No need to connect the positive start wire to the main ignition harness.
H2/14_Pink____________200mA Ignition 1 Output - not needed
** there is a yellow wire at the factory alarm connector which is green towards the right of the steering collumn. Use a relay and interrupt this wire in order to remote start.
cut the yellow wire and wir ewitha  relay like so
86 - status output from rs (diode isolate, since you have a bypass as well)
86 - constant 12v
cut the yellow wire
87a - yellow wire away from plug
30 - yellow wire going into the plug.

This is how I wired everything up. Everything seems to be working except the remote start. It tries to turn over but immediately sets off the alarm. Which leads me to...
I posted this on another forum (Here's the link...), and was told to wire in a relay to keep the backup battery from setting off the alarm during remote start.

I appreciate the help...you've saved me so far...now I just need to finish this up by tomorrow night so I can make the 4 hour drive back home for school on Monday.    viper 5901 wiring problems, 2000 civic si -- posted image.

I don't have a factory alarm, btw.
I have the green connector to the right of the steering column...but there's never been anything connected to it.

which alarm is it setting off? the viper or the cars alarm with horn honks?

if its the horn honk, use the relay and interrupt that wire i mentioned. if its the viper, the unit isnt disarming to remote start so something is wrong there.

diagnostics, to narrow down a problem, it can be transponder or start wires are wrong.

1) place key in ign and leave it to off, if it remote starts, its a bypass issue

2) if key is in ign and doesnt rs, try it again but hold in your clutch this time, this is a clutch bypass issue.
