I have a Viper 5901 I am installing. I do not plan to use the remote start feature of the alarm. Because of this, do I need to hook up H3/3, H3/6 and H3/9? I'm assuming for the alarm security it will use H3/1, H3/4 & H3/5, where as the others are for the remote start. Let me know what you guys think. Thanks!

You will need to connect H/1, H/4, H/5, H/6, & H/9

I wired the starter kill to H3/4 & H3/5. I did not wire the Neutral Safety Switch Input because I will not use the remote start.
The car will not start. If I connect H3/4 and H3/5 together the car will start. Do I need to ground that Neutral Safety Switch Input?
Another problem I have is I wired a relay to H1/12. I believe this output is on when the Alarm is Armed, but it seems to be opposite.
Let me know what you guys think. Thanks!

Ok after some trial and error, I solved the problem. I needed to wire the Ignition 2 H3/2 to +12V and I grounded the neutral safety switch.
Here's another problem. My trunk input(H1/7) on the Viper wants a ground signal when the alarm is armed. If the input is not grounded the keypad says the trunk is open. Anyone know whats going on here? I thought the Viper will go off when it see's a ground signal?
