So on my previous Jeep I have a viper 5900 system works pretty good. Got another Jeep but installed a 5901. Now the 5901 has the ability to control a second car... Would I be able to program the second car function to my 5901 remote?

it seems they are not the same signal.

here is an idea .... download the manuals to both and see if the plugs are the same. if they are, buy another 5901 and plug it in replacing the 5000.

Just see if you can program the 5901 remote to work on the 5900.

I have tried this on my 5900 and it doesn't seem to work. Different connections and I'm pretty sure a different signal overall.

won't work. Period. I think the 5901 employs the supercode protocol, which prevents you from changing the configuration of the remotes, the 5900 doesn't.
