I have a 2004 Ford Mustang and when I remote start it to have the A/C blowing when I get in the car it doesn't work yet if I do the heat in the winter time it works like a champ. When I am in the car using the ac I can hear the ac compressor turning on and off but I never hear that when I remote start it.

Sounds like you are not powering up an Accessory wire during remote start.  There appears to be more than one for your car.  The wire guides differ on their info.  Below is the info from several guides.  The best way is to use your Digital Multi Meter and check / test each wire, then connect the remote starter accordingly.

Audiovox info :

Ignition 1       RED / LIGHT GREEN  (+)        IGNITION SWITCH HARNESS
Ignition 2       GRAY / YELLOW  (+)                IGNITION SWITCH HARNESS
Ignition 3       RED / BLACK  (+)                     IGNITION SWITCH HARNESS
Accessory 1  BLACK/ GREEN  (+)               IGNITION SWITCH HARNESS
Accessory 2  RED / YELLOW  (+)                 IGNITION SWITCH HARNESS

Bulldog info :

IGNITION 1                                                       RED / LIGHT GREEN (+)          @ IGNITION SWITCH HARNESS
IGNITION 2                                                       RED / BLACK (+)                        @ IGNITION SWITCH HARNESS
 IGNITION 3                                                       N/A
 ACCESSORY /HEATER BLOWER 1            GRAY / YELLOW (+)                   @ IGNITION SWITCH HARNESS
 ACCESSORY /HEATER BLOWER 2             BLACK/ LIGHT GREEN (+)     @ IGNITION SWITCH HARNESS

DEI info :

Ignition                                 RED / lt. green  +                            ignition harness
  Second Ignition                  N/A
  Third Ignition                      N/A
Accessory                           gray / YELLOW and RED / black  +     ignition harness
Second Accessory            BLACK/ lt. green  +                          ignition harness

Soldering is fun!

Definitely not powering up the accessory wire or it has blown it's fuse.

Ok I noticed I had 2 gray / YELLOW wires under the dash so I tried hooking both up along with the other one plus the BLACK/ lt. green but still nothing. Would it work if I ran a wire on my remote starter to the wire that energizes the A/C Clutch Control. I have a wiring diagram from a Clinton manual but none of those wires are the ones I currently have hooked up to the remote starter.

If it works with a normal  key start up, then it should work with a remote starter.

First verify that the remote starter is indeed outputting power on all its' Ignition & Accessory wires.  ( Possible blown fuses. )

Depending on the R/S model, you might need to add additional relays and circuits to properly isolate and power all the required ignition circuits.

And of course, break out the DMM and test all the cars' ignition wires at the ignition switch to correctly identify each.

Soldering is fun!

Ignition     RED / lt. green     +     ignition harness
Accessory     gray / YELLOW and RED / black     +     ignition harness
Second Accessory     BLACK/ lt. green     +     ignition harness
If you have duplicates of the same gauge and colors test them to make sure but they should ALL need to be powered from the remote start to properly work. also test each wire in the ignition harness to see if by chance you have an extra accessory wire that is NOT listed.
