That truck is not impossible, but it is a little more troublesome/difficult than most. Get yourself a data bypass and safe a lot of hassle. Idatalink.com is your friend. Any of their orange colored boxes are pre-flashed bypasses that will be able to be used without flashing the firmware.

I think you're in a world of trouble here.
DEI lists TWO starter wires and ONE ignition, also have you connected tach, hood switch etc. etc.

make up a quick list of all of your connections so I can take a better look at what you have.
As far as ignition wires goes, here is what you should have:
12v constant - Battery + (fused at 30amp)
Starter - Violet (starter input) wire on PJLX
Ignition - WHITE/ Green at ignition switch
* Connect Pink ignition input from PLJX to the Ignition wire off the remote starter
Accessory - WHITE/ Red at ignition switch
PLJX Wiring:
Brown - status output (ground out when running) from r/s
Blue - BCM side of cut white or WHITE/ blue Data wire
Violet - Starter wire from r/s
Pink/White - Switch side of cut white or WHITE/ blue Data wire
Pink - Ignition wire from r/s
Red - 12v constant (fused)
Black - chassis ground
It sounds like by connecting the PLJX only to the 2nd ignition output of the remote starter, it cannot sense the vehicle ignition by the key, which will not allow it to program to the vehicle.
