I have customer who wants to add an alarm to his 2008 jeep commander that already has an aftermarket remote start in it,the remote start works off the factory remotes and he wants the alarm to work off the factory remotes to.My question is will the alarm trigger if it's remote started when armed?

It should be easier if you use the same make* or easier still if you remove the R/S and sub an alarm R/S from the same manufacturer.
*I seem to remember some R/S units having an ignition output to over-ride the alarm during the R/S cycle.

Or simply use the status (GWR) wire to feed a 5 terminal relay to disconnect the siren during the R/S cycle.

Depending on the customer's budget, you can install an add-on alarm that runs off the CANbus or a bypass (idatalink, xpresskit, etc) with any alarm.
Everytime the customer disarms with their factory remotes, the aftermarket system would also disarm via the CANbus signal sent to it from the bypass unit.
Especially Chryslers (Jeep included), they are really simple to work with since everything is sent via the CANbus network. That way, none of the OEM remote functions are lost or changed.
