I just bought this truck from an individual and both key fobs will unlock the doors but won't lock them. The lock/unlock switch on the door works fine. Any idea what would cause this?

Factory system I won't be much help. If you could get ahold of a wiring diagram I could help.

If the driver's door switch is bad, the truck will think the door's open. If the door is open, it won't lock.
But the chances of the switch being bad or broken is slim. This would only apply to the driver's door.
Could also be a bad button on the fob. If you can take it apart, GENTLY use a pencil eraser to clean the contacts behind the rubber button.
If all else fails, might be a bad remote.
No question is stupid or not worth asking. You were once a noob, right? :)

I have two key fobs and they both do the same thing, so I would think that would take that out of the equation. Correct?

Forgot to mention also that the drivers and passengers door switches work just fine.

Got to be the remotes otherwise it wouldn't work off the switches. What about with the key?
Test before boxing up.

Yeah the key will unlock it just fine.
The key fobs are aftermarket. Maybe they aren't programmed correctly.
What sucks is, from everything I have read, you have to take it to the dealer on the 98's to have them use a DRB scan tool to have them reprogram the fobs. And of course they will probably tell me they will only do it on factory remotes (which I would have to purchase).
